One of our client has single vat number with 3 CR numbers , while onboarding is there an issue creating 3 production certificate for this?

No, there is no issue with creating three PCIDs one for each branch.
There is no limitation by ZATCA on the number of the onboarded devices/EGSs under the same VAT number of the taxpayer, you can onboard any amount that suits your business needs.
