As example we have one server to store data for 3 companies(different vat number, different CRN… ), when we want share the documents from this server, we should create csid for each company separately, and share the documents for each company with its csid right?

Yes, each taxpayer should submit thier invoices through its own E-invoicing solution (EGS) with its unique PCSID, which is associated to a specefic taxpayer.

1-how I can know that companies are under VAT group or no? Each company has different deadline to integration with ZATCA so is this mean tgese companies are not under vat group?
2- I have two companies with same VAT number but different CRN so in this case will use same PCSID?
Yes for sure each company must have its own CSID

Regarding the VAT group companies, this must be done from a sepeatre process by ZATCA & Companies, where all companies should be in an agreement for being in a group.
2- If you have two companies under the same VAT group, then you have the choice to onboard both companies in one shared device with one CSID, you can perform this by declaring the TIN numbers of each company that uses the device, in the “orgnization unit name” in the CSR config file.
and regarding the CRN, the CRN that the XML document is releated to, will be mentioned in the XML.
